Well I'm a scout in Sweden and attended the WSJ this year. And I think the Swedish scouting model has come a far way of being secular. For example the biggest group/organizer is not bound by any specific religion. But the BSA has a long long way to go.
But I don't think it's necessary to discourage your children from going to the scouts, it's an amazing experience and most of the scouts I meet accept any kind of religion or non-religion. The only time someone has refused talking to me for being atheist was then I asking a lot of questions about the nature of god.
