One fantasy trilogy that I highly recommend are the books written by Phillip Pullman: The Golden Compass, The Amber Spyglass, and The Subtle Knife. Unlike the Potter books Pullman's books really do make a not so subtle attack on organized religion. It was played down in the movie version of the first book but the evil bureacracy that the heroine fights against (and that is clearly a force against learning and science) is an obvious analog for organized religion and the Catholic Church.
